They aren't interchangable, they have to match the format of your 3-D movie. Most movies on DVD require the red-blue (analglyph) glasses. But if you are showing a film on a screen with polarized light, the polarized glasses are the ones you want.
The red-blue version of 3-D movies results in loss of color, so if you have control over the format and the projection, I would definitely opt for the polarized glasses.

Edit: I just looked up 'Pulfrich' and realized you are talking about the dark/light lenses that aren't actually 3-D glasses. They trick your eye into seeing 3-D on standard video moving from left to right (assuming the left lens is the darker one).
They used this effect in the Superbowl Halftime Show a few years back. It takes awhile for your eyes to adjust to the two shades and it only works on L-R motion, and is only a simulation. It sounds like you're trying to decide how to make a 3D movie. The glasses are the least of your concerns. First you need to decide what you'll need to make the movie. The grey lens ones (I'm assuming you're not talking about active ones, such as are used with Imax 3D, which are quite expensive -- about $300 each), are actually polarizing, and the two lenses are polarized at right angles to one another. So to make the movie, you need to be able to film/video and then do the playback with appropriate polarized light. (I'm not sure you can do this with video; I only see how to do it with a light source.)

it depends on the 3D format of what you are looking at.
if the movie uses interlaces, get the gray ones.
if it uses red and blue overlays, get the red and blue ones
The red and blue ones because 3-d is in blue and red!!!
